kybook3 seems to let me do this but i have to manually import each book separately and it seems to create its own folder in icloud and duplicate the books i already have there.
koreader is what i'd prefer to use but i created a feature request and was told that would never happen lol.

Unfortunately, file system obfuscation and sandboxing in iOS is the reason each app gets its own folder.
iOS 13 added the option to open files directly from iCloud to the app of choice but apps will need to be updated to add that functionality.
