P.S. I tried Tomboy Notes, but couldn't stop the blinking cursor. I don't know whether it supports footnotes.

Zim does not yet support footnotes.

Tiddlywiki is supposed to have add-ons to support footnotes, but neither the Tiddlywiki page nor the SlidesnStories page are accessible.
