The only advantage I've seen to using the distro version of a third party application is that they do some testing before adding the package to their respository. Given the responsiveness of Kovid Goyal to problems, I don't think that will be an issue for many calibre users. Now the packaging of Python 3 in many distros dragging Linux users into the future of calibre, that's a different issue.
