If they are large enough books, you are probably hitting memory and performance on the device. Some of it could be structure. If the internal files are large, splitting them can improve the performance. Using links to go from one large file to another will be especially bad.
There are things you can do with a kepub. You could convert to epub and try, but, with that you lose footnote popups and image zooming. You could test this by simply renaming the file on the device to just ".epub" instead of ".kepub.epub". But, that probably won't help if the problem the file size. A kepub-to-kepub conversion should split larger files in a similar way to an epub.
If it is a book downloaded directly from Kobo to the device, you will need to get a copy and remove any DRM before doing anything. There should be an epub version in the your library in the Kobo store, or use the Kobo desktop application plus the Obok plugin.
