My main "issue" with that approach is with older books imported before I actually thought this through (which was when working on the Kindle Collections plugin, where I picked up a dedicated trick: I prefix the "main" tag (i.e., genre) with a specific character (e.g., '+').

Fortunately in my case, I started using Calibre as soon as I got my first ereader. So I was able to keep up with entering any books as they were purchased or downloaded from Project Gutenberg as I wanted.
If I had to clean up 1000 books that already had a dozen tags each, I'd probably force myself to do a certain amount each day. It would be horrible to get through, but the clutter would drive me nuts until I did manage to get it finished.
