Calibre uses the Custom Columns table to control whether you can edit a Custom Column or not. 'Edit Metadata' looks at that and then either hides or shows the CC. JS just allows an easy way to group different CCs differently to easily hide/show-protect/unprotect different CCs or groups of CCs within 'Edit Metadata' by maintaining the Custom Columns table as specified in the respective JS Tool.
What you are asking for requires standard Calibre to be enhanced, which is in Kovid's bailiwick.
The closest thing that you can do at the moment is to set the Preferences > Tweaks > 'metadata_edit_custom_column_order' such that the ones you would like to hide, but cannot, at least appear at the very end of all other CCs.
