You'd have to post the PDF. I'm not sure about the conversion programs, but those squares are how some programs display unicode characters that they don't know the symbol for, e.g. in this case, U+F731, U+F730, U+F730, U+F730. I have no idea why the conversion program would convert numbers to those symbols. It would certainly depend on the source PDF itself.
