As others note, if it has DRM, you'll need to learn about and use Adobe Digital Editions for both of those stores. Check the bottom of the ebook page on Kobo, it will tell you what kind of file.
If it does not have DRM, then you can simply download off their sites.

Also, since you already have an amazon eink device, you CAN download ebook files from the site using Transfer to USB method (which gives you a downloaded file - you don't actually need a kindle attached to the computer to use this function). Add to Calibre as normal, you don't need to use your paperwhite for files.

You ARE technically set up to get files from amazon, if your paperwhite is registered to your amazon account.

Not what you're asking I know, but it's the simplest way.
