Here is the procedure I use to enable both Whispersync and page numbers when transferring from Calibre to Kindle and iPhone. It is cumbersome, but works for me. I use this if I know I will be away from home without my Kindle, so I can read on my iPhone.
1. Convert original Calibre book file to Epub in Calibre.
2. Use Hyphenate This Calibre plugin on the Epub if you want Kindle and iPhone to use soft hyphens.
3. Copy this new file to the desktop.
4. Change file extension from .epub to .txt
5. Emai the txt file to your Kindle email address. You will get a awz3 file appear in a folder on your Kindle.
6. Connect Kindle to computer by USB.
7. In Calibre, convert the original book file to AZW3 if it is not that already. Use Calibre Send to Kindle to transfer to Kindle via USB
8. Still with the kindle connected by USB, use Explorer to find the book folder on the kindle drive. It must be the book transferred by the Kindle and USB. In the folder will be an .apnx file. Copy it to the book folder on the kindle from the kindle e mail transfer.
9. Change the long name of this transferred .apex file to match that of the USB transferred folder exactly. It must still have the apnx extension.
Disconnect the Kindle, and then you have Whispersync and page numbers on the kindle in the Amazon Cloud version. I then delete from the Kindle the Calibre Send to Kindle book.
Then download the book from the Amazon Cloud to your iPhone. It will have covers and Whispersync will work but you will NOT have page numbers on the iPhone (or iPad)
