In Moon+ when you're in the files section look in the upper right corner and you'll see 3 dots. Tap them and one of the options on the menu that pops up is Sort Order. Change that to alphabetical and that should fix your problem.
I don't use PDF's so maybe you have another issue I'm not aware of but that's how I do it with epubs.
