Why does it matter? The empty directory isn't harming anything. You can't see it when using the device. And, as you use calibre to send the books, you aren't going to see them unless you go looking. Maybe if the partition was formatted as FAT16, it would be a concern, but, FAT32 doesn't have an issue.
If you are really concerned, delete the books using calibre. It cleans up any empty directories.

And that is the whole point. We have choices. But, you seem to think that your choices are the only one that anyone should use (that's my opinion based on reading all your posts over the years). Honestly, @DNSB's screenshots are better than your "defaults" as it allows anyone seeing them to realised it can be done another way.

I'm pretty stunned that you've never done a search that returned a series as well as some books.
