Over the years, there have been occasional problems with importing books onto the device. When a book is first seen, it is opened to get the metadata and ToC from it. This is added to the database. In the past, this could fail for a book. And when it failed, it stopped processing any more books. That meant that all the books before it were added to the database, and all the books after it, were not. It sounds like this is what has happened to you. You will probably need to remove the books that are not shown in the library on the device and add them in smaller batches until you find the book, or books, that are causing this.

Having said that, I'm surprised it is happening. I haven't seen this reported for a while. I know Kobo have done a lot of work to improve the importing of sideloaded books.

For calibre, it might be hitting a related problem. But, by "crash", do you mean calibre close, or does it display an error and stop processing the books? If it is the latter, then please post the full error so we can see what is going wrong.

But, calibre might be being affected by the problem that affects the importing of the books by the device. Calibre does update the metadata in the books when sending them to the device. If there is a problem with some books preventing the import on the device, then calibre might have a problem as well. Or, if you are using the KoboTouchExtended driver, it might be having problem doing the transformation to kepub. In any case, I would expect that an error would be displayed. Posting the full error would help to know what is happening.
