Tolinos (with the Tolino Cloud) will do this, provided you have an address in one of the countries supported by Tolino. (I didn't have an address in Germany, so I used Thalia's address when I registered my Shine 3.) Once you're logged in to Tolino you can upload and sync any ePub (or PDF) from any source.
I've attached three images. One shows the Upload option, the second shows the book information (showing that the book is on the Device and the Cloud) and the same books on my Tolino Android app (on a phone). You can see on the app that the one book hasn't been downloaded to the phone, hence the Cloud with the Down Arrow.
