If the sideloaded books are not there at all, then it suggests a full factory reset was done. That is unusual. It would also have meant the device rebooted a couple of times, and should have rebooted again when you were doing the setup. The factory reset would have formatted the book partitions. The only thing you can do is put the books back on the device.

Yea it did reset a couple of times. I've plugged it into the computer and there are no books there. I've had to set it up from scratch so looks like it did a total factory reset for some reason. Luckily all my books are on calibre so it's easy enough to put them back on bit it's still a pain that I need to when the system it self updated
