You can see something like that if the database on the device was corrupted, but, the device hadn't been restarted for a while. In this case, the issue isn't the update, it is the fact that when the device is restarted, the database couldn't be read. When this happens, it usually means the database gets reset and you are prompted to sign in again. Then it reimports the sideloaded books. Sometimes, it might not import the books immediately. If you connect to the PC and disconnect, it should do them then. And you can look to see if the books are still on the device.

If the sideloaded books are not there at all, then it suggests a full factory reset was done. That is unusual. It would also have meant the device rebooted a couple of times, and should have rebooted again when you were doing the setup. The factory reset would have formatted the book partitions. The only thing you can do is put the books back on the device.
