Trust me, the message is referring to the progress options for the header and footer, not the book progress bar. Some of the progress choices only work for certain book formats. Kepub and epub can display full book, chapter progress and time remaining. CBR/CBZ and TXT, and probably MOBI, will show the book progress in the header. PDFs do not display either, but, when the navigation bar is displayed, it is for the full book.

The progress bar is always for the full book. Which is what it is labeled as, a "book progress bar".
