There are two ways to get an eBook in Calibre onto a Kobo. One is to use the Reading List plugin and once properly configured, you can select which book(s) to send to the Kobo when you plug it in or you can plug it in and manually selecting what you want to send to the Kobo and use the send to device menu option. And once properly configured, you can have collections managed for you by just using the series and tag fields.
