Amazon, Kobo and Nook all sell manga.
I used to buy from Nook but since they made it harder to remove DRM, I switched to Amazon and then to Kobo.
Occasionally, there are Humble Bundle sales as well.
Sadly, short of proprietary Android and iOS apps, those are pretty much the only options.
