Technically, factory reset erases the hotfix, firmware install erases the jailbreak.

The point of the ALL tab is to show all your books both on device and on cloud. If you just want to see books on the device (shows both downloads and USB sideloads), switch to the DOWNLOADED tab.

You don't need to register the device when you get it (or after factory reset). I just skip wi-fi setup altogether: on wi-fi selection, choose Other then on the following page, chooase Skip
