What I was looking for was for when saving on main HDD or adding a book to Calibre the Author main folder to be automatically named in the format "Last Name First Name" like "William Gibson" or "Neil Gaiman" and not "Gibson, William" like it's happening now.

In the description of the "Author sort name algorithm" in Tweaks, it lists the values you can use. From memory, you want "copy".
And if you want to do this for just one book, you can set the author sort to what ever you want in the the metadata editor for the book. Or, you can set it for the author across the library using the "Manage Authors" tool.
Otherwise, the library directories should usually be treated as a blackbox. Calibre maintains them as it needs to maintain them. If you want books elsewhere in another format, such as on the device, you the save-to-disk or send-to-device templates to set the filenames as you want.
