Replacing formats, and dealing with duplicates on Kobo touch?

I have duplicates of everything. My library is mostly in EPUB and I wanted to convert them to KEPUB instead. I converted everything in my library, but saw no way to update the formatting of the device. I then copied all of them to the device with the intent to then delete all the EPUB files after, but it copied them as kepub.epub files (which might in fact be nice, idk), but now I can't delete the duplicates, I can't find the EPUB only formats, and there seems to be no option to even just delete the duplicates on device.

What do I do? This is really frustrating, and I'd rather not have to completely erase my device and re-send all my books as I keep losing my reading progress when I do this...
