in addition to the logo it should actually say "autoshelf" after you tap it, that's when it's on and will create collections when you unplug usb

You can enable/disable it by tapping the screen while the Kobo is connected to PC.

While connected to PC, an icon will be displayed and when enabled, it will say "AUTOSHELF".
note it will only create collections for books that were already in the database, so if you copy new books over, you'll have to let it update database first, and then reconnect to run autoshelf again

alternatively calibre (with addons) can do the same thing for you

Also you can install KOReader to your Kobo which also has proper file navigation. Kobo's original UI (nickel) doesn't have it so going through collections (shelves) is the only way to emulate something similar to it
