PDFs are not ebooks. PDFs with scans can't be annotated. I've found even text PDFs to be ghastly since I ever encountered them to annotate.

Annotation of epub on Kobo and import using Kobo Utilities suits me fine. For any thing fancier using a wordprocessor is better.

If you really insist on PDF, then export the epub from Calibre and use Wordprocessor or PDF creation tools. PDF annotation is for stupidly designed forms that should use HTML/Web or to proof for print.
