I have both the older 8 GB and newer 16 GB versions of the tablet. Just like on the 16 GB version I have a SD card so my set up may not work for you. Another problem is I don't remember which folders I set up and which ones were already there.
On the 8 GB one, I have a folder labeled Books that is not inside the NOOK folder, but that is not where my side loaded books are stored. They are in the NOOK folder, originally in a folder labeled My Files. At some point I must have discovered that books would show up if I just put them in the NOOK folder without a sub folder and redirected Calibre to that folder.
Since I don't remember the set-up before the SD card there are a couple of things you might try.
If your BOOKS folder is inside the NOOK folder try things with it outside the NOOK folder if that is possible. It may not be without a SD card.
Try renaming the BOOKS folder My Files or MY FILES and see if that helps them show up.
There must have been a reason why I put that My Files folder in there originally. I'm thinking I must have seen it somewhere.

More interesting things.
I renamed the BOOKS folder to My Files. (Rebooted the Nook, just to be sure.) There is no change. Calibre still shows what books it has side loaded, but won't show the Nook's books. AND the Nook still does not show these side loaded books.
Next step, move the My Files folder to the NOOK Folder on the Nook. The My Files folder will copy, but as soon as it starts to copy one of the books over, I get an odd error. "Waiting: BNTV460 is busy" (See attached.) It just won't copy over.
