I had both selected.

This is what I have selected when I use Modify ePub...

All in Know Artifacts
All in Adobe except Remove margins from adobe .xpgt files
Flatten broken TOC entries in NCX file
Encode HTML in UTF-8
Remove inline javascript and files
Remove all metadata jackets
Remove legacy metadata jackets
