How did you do the factory reset? And what firmware versions are involved? Starting with firmware 4.15.x, the factory reset from the setting doesn't wipe the device completely. If the issue is in the firmware, you need to do a manual factory reset. See

And from your first post, I haven't seen anything like that except where the book was very badly constructed, or the database was corrupted badly. What you have done should have fixed the latter. And, unless the books all came from the same publisher or author, I wouldn't have expected there to be problems like for a set of books like this.
It might help to know what the books are. We might be able to see an issue with them. But, try the manual factory first. Hopefully that will solve it.
