Yes, it can be done and is what is done for epubs. But, Kobo started doing this a long time ago and it probably seemed the easiest way. And, strictly, it is only for books from the Kobo store. They process books uploaded to the store into kepub to add the spans and a couple of other thing. Which effectively means it is their own format. And isn't that what Amazon does?
We can sideload books as kepubs, but Kobo doesn't officially support it for everyday reading. Nearly everything we know about producing them comes from looking at what Kobo does. The only things they publish about it is information for author/book creators for preparing their book for the store. And most of that is really how to make an epub that will work well after Kobo does their stuff.
