If you add any of your collections to ‘Downloaded’ they will appear intermingled with your book items as you describe (with a star), and you’ll find the book both in the collection(s) its in and in the book listing, but if you change the Sort option to ‘Collection’ then I think it will be as you desire (only in the Collection). ‘Collection’ option is only enabled if you have added collections to Downloaded (awkward turn of phrase but it is Amazon’s).
Personally I don’t ‘add to downloaded’ any collections; that way it is more like Kindle app on iOS (except COLLECTIONS appears as Sort option rather than Filter option). I don’t like to see them intermingled. I sort of understand why they do what they do on Kindle but I think it is too confusing. As you may agree.
