So, I decided to bite the bullet, I created an additional column in Calibre so I knew exactly which books were there, and did an automatic factory refresh. I then used that new column to select the books to send back, with Calibre, and all seems to be working properly again. So, now I've made the same note to myself that if Kobo starts to 'misbehave' - do a factory refresh and start over.
A factory reset it overkill. If the problem was fixed this way, then the database was corrupt. Signing out of the Kobo account on the device and back in would have fixed it without needing to resend the books to the device.
