As Peter alluded. Be sure you have backups of your settings (don't count on 3rd parties backing up ANY %APPDATA% stuff properly )
Did you ever run the Export/Import tool (on Library icon) on your old Calibre?
That does settings as well as Libraries BY DEFAULT (I disabled that once
