I do occasionally have μ and π in words (Scottish Gaelic words and Norse names) as well as loads of αινσϊ ΑΣΙ on Irish and Irish names. I'd be surprised if that is the issue, because Calibre wouldn't be doing file names like that.
I suppose a font file name can be a problem, except the times it works and doesn't the embedded fonts are identical.
