I recognise it's probably easier just to copy/paste the front and back matter into the main document, but the admin/nerd in me feels like being able to combine multiple files would be tidier.
Any help would be appreciated.

Use a Master document in Word is the obvious answer, but I'm not sure that the calibre DOCX input module can deal with Master documents. There are techniques/tools to flatten them but...
I've converted individual DOCX parts to EPUB and then used the EPUB Merge plugin to combine.
