You need to download the full package, unpack it and use the bits you want. There is an FAQ that tells you how to install.

As an alternative, you can download epub versions of the books from the Kobo site. Login, go to your library on and it will should list all your books. There is a menu for each book with a download option. If there is DRM on the book, it will use ADE to download the book. You can then use ADE to put the book on the device. Or, if you have installed the appropriate deDRM plugin, add it to calibre. If there is no DRM on the book, it will download the epub directly.
