FTR : I would just do a Windows search for e.g. type:epub at the top of the tree where I have the files, select them all, and copy-or-move them to the another folder - perhaps the autoadd folder. Then repeat for type.mobi

Or even easier: do a Windows search for e.g.
type:epub at the top of the tree where I have the files, select them all, and drag-and-drop into Calibre.
