It is completely up to you. I usually run it, but, I also have to wait until calibre finishes it's work and frequently forget to run it before ejecting the device. But, the main reason I run it is to get rid of the message. Depending on what I am doing, I can connect and disconnected devices a lot, and the popup is distracting. I don't expect it to find any errors and I don't think it ever has.
