Redownloading the books is the simplest way to get CC to see them. You might need to delete the existing copies because the download process might generate different file names.

If the books are epub then when connecting to calibre as a wireless device, CC will scan for books, add them to its library, then ask calibre whether the books are in calibre's library. This process uses the metadata inside the books, which is often wrong causing calibre to not recognise the books. You fix this in calibre's device view by matching the books to the correct book in the library. As you can see, this process isn't as easy as simply downloading the books again, especially as there are only 40 of them.
