This is using USB UMS (USB Mass Storage).
It's an antiquated and horrible way to share storage.
It's like handing your precious hard drive to a stranger and saying, "Oh, be very careful with the allocation tables and the indexes."
It's better if only one computer is responsible for all that stuff.
I don't want to unmount and remount volumes just because a cable got plugged in.
The MTP and PTP protocols were made to address just such an issue.
The ADB file transfer protocol works well too and is natively supported.
As far as what B&N notices/recognizes as books has to do (the last I checked) with the MediaScanner.
This unmounting/remounting stuff of UMS makes things more complicated.
Me? I keep all my sideloaded books on my desktop and sync them over ADB using adbsync.exe
