For books downloaded from Amazon, the .sdr folder is deleted when you delete the book.
Granted, I've never actually bothered monitoring if the .sdr folder still gets deleted when the device is on airplane mode. It's possible that the Kindle waits until it's connected to the internet so it can upload reading progress before deleting the sidecar files. Either that or there's an extra copy of the data stored on a database on the Kindle. Data's like super tiny anyway (less than 500 bytes).
