I think I should apologize for being too harsh on bookeen. I tried Jellby's advice and created a custom pdf and that pretty much sorted things out for me.
I was able to set up everything, face and size of fonts, margins, header, footer, line spacing. It's early christmas for me.

And I even got fixed page numbering, awesome.
