After some digging around and following the advice of eschwartz to use the Edit book feature, I found that nook manga isn't packaged the same way as regular ebooks so they can't be viewed natively in any other application besides the nook app. If you want to convert it to another format, you can always manually save out all of the images and repackage them yourself. However if you just want to read your manga with the nook app on your device, but the book is only showing 2 pages, open the pub.opf file under Misc with Edit Book, find line 12:
<meta xmlns="" name="BNContentKind" content=""/>
And change it to:
<meta xmlns="" name="BNContentKind" content="ComicsDRP"/>
Save the changes and re-sideload the book from your Calibre library to your device. The nook app should now show all the pages in the manga.
