Considering there is no such thing as jailbroken Kobo since you don't need to root/jailbreak/whatever a Kobo ereader to be able to play with the firmware, can you post a link to the other thread?

As PeterT said, just follow the instructions and click on the check box next to Attempt to support newer firmware in the KoboTouch driver configuration.

I've done this enough times and have never lost any ebooks off the ereaders after doing so. There is definitely no reason to factory reset your Kobo after getting this message. It's simply telling you the newer firmware (4.13.12638) has updated the database version and calibre has not yet been updated to officially support that version.
