This problem is not related to InDesign. It's about MOBI format, and how it engages--or doesn't--Enhanced Typesetting. This would happen no matter the source. You have mistakes in your source ePUB. Fix those, and the ET will resolve itself, ASSUMING that you don't have long tables or some other small glitchy things in the book.

I'm not trying to be Cruella DeVille--but if you are charging people to make ebooks, you should KNOW that you ought not be using ePUBs that won't pass ePUBcheck to build MOBIs. That's the point I am making. I feel very strongly about this, because almost every day of the damn week, I see an ebook made by some Fiverr (or other freelancer) somewhere, who didn't know what s/he was doing, that someone's paid for. It's not right. I'm not disrespecting Freelancers, by any means--I started out as one--but you should have a thorough command of the work you are doing, BEFORE you charge people money to do it. That, or you tell the person that you do not know, and give them a big discount, so that they understand that you are learning on THEIR dime.
