Yes, it works. I made the mistake of thinking that connecting the device to Calibre is enough syncing. When I manually add the book with the new metadata it creates a new collection on the Kobo with the book in it.
One thing I don't understand though: I have only one instance of the book in Calibre, with the new category set, but on the device the book is listed both in the old collection and the new one.
