How did you copy the book to the device? If you use calibre, it should have removed the existing cover images so that they can be regenerated. There is some memory caching going, so sometimes the change isn't noticed immediately. A restart of the device should solve that.
If you manually sideloaded the book, the device will generally remove the book from the internal database and then reload it as a new book. That should mean the cover images are removed and regenerated. It has been a long time since I did this, so I checked and the cover images were removed and but, as they were in the cache, the old one still showed. After restarting the device, the new cover was generated. Opening some other books and closing them would probably also work to push the covers out of the cache and have them regenerated when they were needed.
As @NiLuJe said, if you delete the book using the device UI, when you reload the book, the cover should be fixed. Otherwise, you can bump into the problem with the cache.
