It still sounds like a settings issue since the rom update was what caused it unless you have faulty hardware and it just showed the flaw. When it goes unresponsive the screen content does not change it just is not touchable right? Does it react to the pen at all while under this state? Also I understand it was factory reset but does it have the issue after you add your own apps or right before anything non stock is added to the device.

After Factory reset I don't have installed any applications. Earlier I use only KOReader and ES File Explorer. The screen in this "suspended" state does not change and don't react to the pen. Only after pressing one of the 4 buttons comes alive for few seconds. I also have noticed that screen works normally when reader is connected to PC via USB.
