Where did the covers come from originally? And how did you lose them?
The golden rule is - don't add, change, delete or rename anything in the library folder or Author and Books sub-folders directly.
If they are in the ebook format files you could recover them from there, select a couple of Books, press E, then in the Change covers section (towards the bottom of dialogue), press the Set from e-book files radio button and click OK.
