I am seeing exactly this issue with my Clara HD just updated over WiFi to 4.12.12111 (13a6961059 12/11/18).

The Clara folder '/Digital Editions/Annotations' currently contains a folder per ebook I've started with an .annot text file that looks like it stores a bunch of xml per annotation/bookmark.

So, if I delete the folder 'Annotations' and replace by a file 'Annotations', will that lose all my current bookmarks?
