Help requested(Newbie) import subdirectory tree

Hi to all. I have collected thousands of epubs via various devices and means.

My directory/subdirectories organisation is consequently dreadful, structure of names (&author

etc, metadata) is highly variable. It all badly needs a cleanup.

I moved all my various subdirectories under one directory, mainly because an app I was going to

use: FBReader for Windows, would read the resulting tree structure and I figured that once this

was done I could fix the "structure of names (&author etc, metadata) " over time.

The problem is that FBReader is very very slow with this many files and the resultant library format is not to my liking and not very helpful anyway.

I have Calibre, Readium and Adobe Digital Editions.

I like Calibre, (great App) have used it many times but mainly for format conversions (I've been reading a subset of epub stuff in Readium which is a pretty limited Reader app/plugin for Chrome and about to vanish, and doesn't solve my current problem anyway)
I am certainly not fluid/expert in using Calibre.

It scores high for 'Library Management' on various review websites but I can't see how it works for 'Library Management' or how it might be used to fix my problems.

Any advice on How to use Calibre,Readium or Adobe Digital Editions to import and organise such a tree structure - or a recommendation for another ebook library manager for windoze (preferably Free because I'm very Cash-disadvantaged) would be gratefully received.
