I think it's worth distinguishing between methods useful for reading and methods useful for studying. I mostly read novels and even when I read non-fiction I rarely have to look up references from a paper copy. Actually I don't think I've done that in the past quarter century. There was a time when I did but that was a long, long time ago.
The obvious answer is something like a reading mode and a study mode, or a reading version and a study version, or some such.
In the Kindle that might be added to the theme setting.
