When you say you 'turned it off", how did you do that - afaik it ain't easy to completely disable Defender. Perhaps you mean you turned off the Controlled Folder access feature?

Documents is in the Controlled Folders list - but my libraries are not in my Documents folder.

The default path for the calibre library on Windows is in the user's Documents folder. Islander gave his path as "%userprofile%\Documents\Calibre Library". My personal choice a while back was to move my library folders to %userprofile%\Calibre so they were not in the Documents directory.
